基于基因组大数据的水稻白叶枯病菌的分子标记开发

摘要 为了筛选水稻白叶枯病原菌的特异性检测分子标记,本研究基于76个水稻白叶枯病原菌、13个水稻细菌性条斑病原菌及30个田间外围微生物基因组数据,首先通过对已报道的3个白叶枯病菌PCR分子标记进行生物信息分析,结果表明,3个PCR分子标记的DNA序列中,有2个标记序列在水稻细菌性条斑病菌存在同源序列,只有1个标记序列只存在于白叶枯病原菌中,并且76个白叶枯病菌株之间存在3个单核苷酸差异(SNP)。其次通过基因组大数据比较分析,新筛选出4个只存在白叶枯病菌的特异片段。最后设计成5个PCR标记对水稻白叶枯病叶、水稻细菌性条斑病叶进行检测,结果表明,有4个分子标记只能在白叶枯病叶中得到扩增条带,水稻细菌性条斑病叶中无明显扩增条带,说明设计的分子标记只存在于白叶枯病原菌中,在水稻细菌性条斑病原菌及环境微生物基因中不存在。本研究建立了基于基因组大数据的水稻白叶枯病菌分子标记的开发方法,不仅丰富了水稻白叶枯病原菌的检测标记,且为其他病原菌检测方法的研发提供借鉴。 In order to screen the specific molecular markers for detecting Xanthomonas oryzae pv.oryzae(Xoo),this study was based on the 76 published Xoo,13 Xanthomonas oryzae pv.oryzicola(Xoc)and 30 peripheral microbial genomes data.Firstly,the bioinformatics analysis of three reported PCR(Polymerase chain reaction)molecular markers of Xoo was firstly conducted.The results showed that among the DNA sequences of three PCR molecular markers,two markers had homologous sequences with Xoc,while one sequence was unique to Xoo.Additionally,there were three single nucleotide polymorphisms(SNPs)identified among the 76 Xoo strains.Then,four new specific DNA fragments existing only in the Xoo were screened by comparative genomics analysis.At last,five PCR molecular markers were designed to detect Xoo-infected leaf samples and Xoc-infected leaf samples.The results showed that four molecular markers could only amplify the object band in the Xoo-infected leaf samples and no apparent bands in Xoc-infected leaf samples.This study established a method of molecular markers for Xoo based on genome big data,which enriched molecular markers for the identification of Xoo and references for the detection of other pathogens.
