基于简化基因组测序(SLAF-seq)对贵州辣椒品种亲缘关系分析 被引量:5

摘要 为研究贵州地方辣椒品种亲缘关系以及开发其特异性SNPs标记,最终为实现创制贵州辣椒种质、优化育种策略和构建地方辣椒种质优势群体提供理论依据,本研究以收集的30份贵州地方辣椒品种为材料,利用简化基因组测序技术(SLAF-seq)对其进行测序、分析,同时以‘遵辣1号’基因组为参考基因组,以粳稻(Oryza sativa spp.Japonica)‘日本晴’为对照基因组,挖掘和开发贵州地方辣椒种质的特异SNPs标记。结果表明,从30份辣椒种质中共获得133.54 Mb读长数据,与‘日本晴’基因组数据双端比对效率高达96.28%,与参考基因组相比酶切效率为93.47%;进一步分析发现,测序平均Q30为93.47%,平均GC含量为39.45%,共筛选到127064个SLAFs标签。系统进化树和PCA分析表明,30份贵州地方辣椒种质可能源自同一祖先,之后随着进化、演替以及人工选育引起了这些辣椒种质发生了分化。同时,这30份辣椒种质大致可分为3个亚类,其中虾子辣椒、绥阳朝天椒和黄杨小米辣等朝天椒可归属为一类,而线椒品种(六枝辣椒和独山线椒)和皱椒品种(黔西辣椒和平塘辣椒)分别属于不同的两大类。 In order to study the genetic relationship of local pepper varieties in Guizhou and develop their specific SNPs markers,and ultimately provide a theoretical basis for the creation of Guizhou pepper germplasm,optimization of breeding strategies,and construction of local pepper germplasm dominant groups,this study used30 collected Guizhou local peppers varieties were used as materials,and the simplified genome sequencing technology(SLAF-seq)was used to sequence and analyze them.At the same time,the’Zunla 1’genome was used as the reference genome,and the Japonica rice(Oryza sativa spp.Japonica)’Nipponbare’was used as the control genome,To excavate and develop the specific SNPs markers of Guizhou local pepper germplasm.The results showed that a total of 133.54 Mb read length data were obtained from 30 pepper germplasms.The double-ended comparison efficiency with the’Nipponbare’genome data was as high as 96.28%,and the restriction digestion efficiency was 93.47%compared with the reference genome;Further analysis found that the sequencing average The Q30 was 93.47%,the average GC content was 39.45%,and a total of 127064 SLAFs tags were screened.Phylogenetic tree and PCA analysis indicated that the 30 Guizhou local pepper germplasms may be derived from the same ancestor,and then evolution,succession and artificial selection caused these pepper germplasms to differentiate.At the same time,these 30 pepper germplasms can be roughly divided into three sub-categories.Among them,shrimp pepper,Suiyang Chaotianjiao and Huangyang Xiaomila can be classified into one category,while the line pepper varieties(Liuzhilajiao and Dushanxianjiao)and wrinkle pepper varieties(Qianxilajiao and Pingtanglajiao)belong to two different categories.
