盐生植物和甜土植物HKT1基因密码子偏好性分析

摘要 HKT1是一种转运蛋白,能参与控制K^(+)/Na^(+)的选择性运输和K+的吸收,有助于提高植物的抗逆境能力。为研究盐生植物(盐角草、碱蓬和盐芥)与甜土植物(拟南芥、水稻和小麦)HKT1基因的特性与密码子偏好性,利用Codon W和EMBOSS程序分析3种盐生植物和3种甜土植物的HKT1基因密码子偏好性,并通过中性绘图和ENC绘图分析偏好性形成的可能因素,同时分别采用TBtools和MEGA7.0基于密码子使用频率和序列相似性进行聚类分析。结果表明,HKT1基因偏好性密码子有7个(RSCU>1),其中4个以U结尾,3个以A结尾,说明该基因偏好使用A和U结尾的密码子。盐生植物和甜土植物HKT1基因的ENC范围分别为44.95~55.39和52.22~52.96,其中除盐角草外的盐生植物HKT1基因的ENC均>50,基因密码子偏好性高于甜土植物;中性图谱和ENC图谱分析表明,基因的密码子偏好性受碱基突变的影响较大;RSCU和CDS的聚类分析表明,CDS序列聚类比RSCU值的聚类分析更能展现出不同物种的亲缘关系的远近。综上,盐生植物HKT1基因密码子偏好性较甜土植物强,这将为今后盐生植物和甜土植物HKT1基因的改造和功能验证研究提供一定参考。 HKT1 is a transporter protein that can participate in controlling the selective transport and absorption of K^(+)/Na^(+),helping to improve plant stress resistance.In order to study the characteristics and codon preference of the HKT1 gene of halophytes and glycophytes,this study used the Codon W and EMBOSS programs to analyze the codon preference of the HKT1 gene of three halophytes(Salicornia europaea L.,Suaeda glauca and Thellungiella salsuginea)and three glycophytes(Arabidopsis thaliana,Oryza sativa and Triticum aestivum L).Neutral plotting and ENC plotting explored the possible factors for the formation of preference,while using TBtools and MEGA7.0 to perform cluster analysis based on codon usage frequency and sequence similarity,respectively.The results showed that the HKT1 gene had 7 preference codons(RSCU>1),with 4 ending in U and 3 ending in A,indicating that the gene prefered to use codons ending in A and U.The ENC range of the HKT1 gene in halophytes and glycophytes was 44.95-55.39 and 52.22-52.96,respectively.Among them,the ENC of the HKT1 gene in halophytes except for Halophytes was>50,the codon preference of HKT1 gene in halophytes was higher than that in glycophytes.The analysis of neutral and ENC maps showed that the codon preference of gene was greatly influenced by base mutations.Cluster analysis of RSCU and CDS indicated that CDS sequence clustering was more capable of displaying the phylogenetic relationships of different species than RSCU value clustering analysis.In summary,the codon preference of HKT1 gene in halophytes was stronger than that in sweet soil plants,this study provided some reference for the future research on gene transformation and functional verification of halophytes and sweet soil plants HKT1.
