摘要
基于‘灿烂’、‘顶峰’、‘蒂芙蓝’、‘杰兔’和‘园蓝’5个兔眼蓝莓花粉转录组数据,开展SSR信息分析及引物设计,为开展蓝莓的基因定位及花粉直感效应形成的分子机制等研究提供理论依据。本研究采用MIcroSAtellite(MISA)和Blast2GO对无冗余Unigene进行SSR筛选、识别及富集分析,采用Primer 3进行SSR引物设计。在58985个Unigene中有15407个Unigene含有20812个SSR位点,发生频率为35.28%。SSR的主要重复类型为单核苷酸(54.24%)和二核苷酸(33.78%),两者分别以A/T(53.91%)和AG/CT(28.37%)基元占绝对优势。基因GO功能分类表明,含有SSR位点的15407个Unigene被富集到3个Ontology类别的50个GO Term中,其中涉及代谢、细胞和单机体的生物过程的GO Term最多。成功设计16854对SSR序列引物,成功率为80.98%。从蓝莓花粉转录组基因序列中成功筛选了具有良好多态性潜能的SSR位点并开发了引物,可为蓝莓的分子标记辅助育种、遗传多样性及花粉直感效应形成的分子机制等研究提供分子标记基础。
Based on the pollen transcriptome data of five Vaccinium ashei cultivars,’Britewell’,’Climax’,’Tifblue’,’Premier’,and’Gardenblue’,SSR information analysis and primer design were carried out.We hope to provide theoretical basis for studying the molecular marker-assisted breeding,quantitative trait loci mapping,genome evolution,genetic diversity analysis,germplasm identification,and the molecular mechanism of xenia of blueberries.MIcroSAtellite(MISA)was used for SSR searches,screening,identification,and analysis of non-redundant Unigenes,Blast2 GO was used for GO enrichment analyses,and Primer 3 was used for SSR primer design.A search of58985 Unigenes found that 15407 Unigenes contained 20812 SSR loci,and the frequency of occurrence of SSR loci was 35.28%.Among the six types of nucleotide repeats,single-nucleotide repeats accounted for the largest proportion(54.24%),dinucleotide repeats were the second highest,at 33.78%,and the two have the absolute advantage of A/T(53.91%)and AG/CT(28.37%).Gene Ontology(GO)functional classification showed that 15407 blueberry pollen transcri-ptome Unigenes containing SSR loci were enriched in 50 GO Terms of the 3 GO categories.The biological process category involved metabolic process,cellular process and single-organism process the most GO Terms.Primer 3 was used to design primers for 15407 Unigenes,and primers for 16854 SSR sequences were successfully designed,with a success rate of 80.98%.Pollen transcriptome SSR loci were screened and identified from blueberry pollen transcriptome gene sequences,and they had high frequency,high distribution density,and high polymorphism potential.SSR primers were developed,these could provide more effective theoretical basis for molecular marker-assisted breeding,genetic diversity analysis,and the molecular mechanism of xenia of blueberries.
