BAP1敲低的人骨肉瘤细胞差异表达基因筛选、生物学功能及其编码蛋白互作网络分析 被引量:4

摘要 目的筛选泛素羧基末端水解酶(BAP1)敲低的人骨肉瘤细胞中的差异表达基因,分析其生物学功能,并进行其编码蛋白互作网络分析。方法从GEO数据库中获取BAP1敲低的骨肉瘤细胞芯片数据集,以变化倍数|log2(fold change)|>1且校正后的P<0.05作为筛选条件筛选BAP1敲低的骨肉瘤细胞样本与未经处理的骨肉瘤细胞样本间的差异表达基因,然后对筛选得到的差异表达基因进行基因本体论(GO)及代谢通路分析(KEGG通路数据库)。用STRING数据库与Cytoscape软件构建差异基因的蛋白互作网络,寻找网络中的BAP1敲低的骨肉瘤细胞与未经处理的骨肉瘤细胞核心差异基因。结果与骨肉瘤细胞比较,BAP1敲低的骨肉瘤细胞中共筛选出差异表达基因461个,其中上调64个、下调397个。差异表达基因主要参与的生物学过程有DNA复制、核分裂和细胞器裂变,主要富集的信号通路有细胞周期和DNA复制相关通路。BAP1敲低的骨肉瘤细胞差异表达基因蛋白互作网络中度值前10位的核心基因有CDK1、CDC6、TOP2A、CDC45、MCM2、NCAPG、EXO1、NDC80、RFC4、DTL。结论与骨肉瘤细胞比较,BAP1敲低的骨肉瘤细胞差异表达基因461个,其中上调64个、下调397个。差异表达基因主要参与DNA复制、核分裂和细胞器裂变等生物学过程,影响细胞周期和DNA复制等相关代谢通路。BAP1敲低的骨肉瘤细胞中的核心差异基因为CDK1。 Objective To screen out the differentially expressed genes of human osteosarcoma cells inhibited by BRCA1-associated protein 1(BAP1),and to analyze their biological functions,and analyze their coding protein interaction network.Methods We obtained the BAP1-inhibited osteosarcoma microarray dataset from the GEO database,and screened the differentially expressed genes between the BAP1 knock-down osteosarcoma cells and non-BAP1 knock-down osteosarcoma cells by using|log2(fold change)|>1 and a corrected P value of<0.05 as the screening conditions,and then the differentially expressed genes screened out underwent gene ontology(GO)and metabolic pathway analysis(KEGG pathway database).The STRING database and Cytoscape software were used to construct a protein-protein interaction network of differential genes to find the hub differential genes of BAP1 inhibiting osteosarcoma cells and untreated osteosarcoma cells.Results Compared with osteosarcoma cells,a total of 461 differentially expressed genes were screened out from BAP1-inhibited osteosarcoma cells,of which 64 were up-regulated and 397 were down-regulated.Differential genes were mainly involved in biological processes such as DNA replication,mitosis and organelle fission,and the main enriched signal pathways were cell cycle and DNA replication-related pathways.The top 10 hub genes CDK1,CDC6,TOP2A,CDC45,MCM2,NCAPG,EXO1,NDC80,RFC4,and DTL were selected in the BAP1-inhibited osteosarcoma differentially expressed gene-protein interaction network.Conclusions Compared with the osteosarcoma cells,a total of 461 differentially expressed genes are screened out from BAP1-inhibited osteosarcoma cells,of which 64 are up-regulated and 397 are downregulated.Differentially expressed genes are mainly involved in biological processes such as DNA replication,mitosis,and organelle fission,affecting related metabolic pathways such as cell cycle and DNA replication.The differentially expressed hub gene of BAP1-inhibited osteosarcoma cells is CDK1.
