四川省1株野猪致人感染狂犬病病毒的全基因组序列测定及分析

Determination and analysis of the complete genome sequence of a strain of human rabies virus caused by wild boar in Sichuan Province

摘要 目的测定1株由野猪致人感染狂犬病病毒的全基因组序列,分析其系统进化和分子特征,了解四川省野生动物携带狂犬病病毒的分子流行病学现状。方法对2020年收集的1例狂犬病病例唾液标本提取病毒核酸后采用逆转录PCR法合成cDNA,再以特异性引物扩增病毒全基因组序列并测序。利用BioEdit 7.0软件对全基因组核苷酸序列和推测的氨基酸序列进行比对分析,利用Mega 7.0软件进行系统进化分析并绘制种系发生树。结果获得1条全长为11881 bp的狂犬病病毒全基因组序列(SCR20-093)。系统进化和同源性分析显示,SCR20-093属于ChinaⅠ型,其与中国目前主要流行株的N基因核苷酸和氨基酸同源性分别为85.2%~99.9%和92.6%~99.7%,其中与四川毒株(SCR13-309)的核苷酸和氨基酸同源性均最高,进化关系最近。在全基因组水平上与国内外重要疫苗株相比,SCR20-093与我国疫苗株CTN-1的亲缘关系最近,同源性最高。重要功能位点分析显示,SCR20-093相较于疫苗株的主要功能位点相对保守,但在N、G基因中存在抗原位点差异。结论获得1株野猪致人感染狂犬病病毒全基因组序列,为ChinaⅠ型,与四川省常年流行的狂犬病病毒株分型一致。SCR20-093与疫苗株相比,部分抗原位点存在差异,但主要毒力和抗原性未改变。 Objective To determine the whole genome sequence and analyze the phylogenetic and molecular characteristics of a strain of rabies virus infecting humans caused by wild boar,and to understand the molecular epidemiology of rabies virus carried by wild animals in Sichuan Province.Methods The cDNA(complementary deoxyribonucleic acid)was synthesized by reverse transcription PCR(polymerase chain reaction)after the extraction of viral nucleic acid from saliva specimen of a rabies case collected in 2020,and then the whole genome sequence of the virus was amplified and sequenced with specific primers.BioEdit 7.0 software was used for the alignment analysis of the whole genome nucleotide and deduced amino acid sequences,and Mega 7.0 software was used for phylogenetic analysis and phylogenetic tree mapping.Results A complete genome sequence of rabies virus(SCR20-093)with a total length of 11881 bp was obtained.Phylogenetic and homology analysis showed that SCR20-093 belonged to ChinaⅠ.The N gene homology between SCR20-093 and the predominant strains presently in circulation in China ranged from 85.2%to 99.9%and 92.6%to 99.7%,in terms of nucleotide and amino acid homology,respectively.The strains of the Sichuan rabies virus(SCR13-309)and SCR20-093 had the highest nucleotide and amino acid homology and the closest evolutionary relationship.When compared to important domestic and foreign vaccine strains,it was most closely related to Chinese vaccine strain CTN-1 and had the highest homology at the whole genome level.Analysis of important functional sites showed that,when compared with the vaccine strain,the major functional sites of SCR20-093 were relatively conserved,but there were antigenic site differences in N and G genes.Conclusions The complete genome sequence of a strain of human rabies virus caused by wild boar in Sichuan Province was obtained and identified as ChinaⅠ,which was consistent with the typing of the perennial rabies virus strain in Sichuan Province.Compared with the vaccine strain,some antigenic sites o
