利用生物信息分析筛选脂代谢相关候选基因

A Bioinformatic Approach to Find Candidate Genes Related to Lipid Metabolism

摘要 通过公共数据平台提供的多种转录组测序数据筛选与脂代谢相关的候选基因。National Center for Biotechnology Information网站的GEO数据库中筛选与小鼠3T3-L1脂肪细胞相关的三个测序数据,取每组数据前250个差异表达基因作为本次实验数据集,根据实验目的,对两两组差异表达基因进行合并,寻找共有基因得到脂代谢调控相关的候选基因,并通过qPCR实验进行验证。通过NCBI网站提供的数据库,找到了三个与小鼠3T3-L1脂肪细胞分化相关的公共数据,分别为GES6794、GES12929、GES49176。生物信息学合并分析发现,大量基因参与PPARγ通路调控脂肪细胞分化,其中Complement factor D基因参与3T3-L1、胚胎干细胞分化,同时在内脏脂肪组织中也有所表达。Carbonyl reductase 2基因在3T3-L1、成纤维细胞以及胚胎干细胞分化过程中均有表达。Gpd1、Cidec、Acsl1、Adipoq、G0s2、Ppp1r1a、St3gal5、Hsd11b1、Surf4等基因在3T3-L1脂肪细胞整个分化过程中差异表达。qPCR结果显示,上述基因在脂肪细胞分化过程中呈现显著变化,可能作为调控脂肪代谢的候选基因。本研究为探索脂代谢提供新的候选基因,同时也为了解人类肥胖、脂肪积累以及增加动物肌肉内脂肪含量提升肉质性状提供新的研究方向。 The candidate genes related to lipid metabolism were screened by various transcriptome sequencing data provided by public data platforms.Three sequencing data related to the mouse 3T3-L1 adipocytes were screened from the GEO database of National Center for Biotechnology Information website,and the top 250 differentially expressed genes of each data set were taken as the data set of this experiment.The two groups of differentially expressed genes were combined according to the experimental purpose to find the common genes to obtain the candidate genes related to lipid metabolism regulation,and validated by qPCR experiments.Through the database provided by NCBI website,three public data related to 3T3-L1 adipocyte differentiation in mice were found,namely GES6794,GES12929 and GES49176.Bioinformatics merging analysis revealed that a large number of genes are involved in PPARγpathway to regulate adipocyte differentiation,among which the gene Complement factor D is involved in 3T3-L1 and the differentiation of embryonic stem cells,and is also expressed in the visceral adipose tissue.The gene Carbonyl reductase 2 was expressed in the 3T3-L1,fibroblasts and during the differentiation of embryonic stem cells.Gpd1,Cidec,Acsl1,Adipoq,G0s2,Ppp1r1a,St3gal5,Hsd11b1,and Surf4 were differentially expressed throughout the differentiation of 3T3-L1 adipocytes.According to qPCR results,the above genes showed significant changes during adipocyte differentiation and may serve as candidate genes for regulating lipid metabolism.This study provides new candidate genes for exploring lipid metabolism,and also provides new research directions for understanding human obesity and fat accumulation and increasing fat content in animal muscle to enhance meat quality traits.
