摘要
目的对内蒙古地区奶牛乳腺炎临床分离粪肠球菌(Enterococcus faecalis)的基因组进行测序,并预测和分析其生物信息学特征。方法本实验以“内蒙古自治区乳源性致病菌防控工程技术研究中心”分离的粪肠球菌临床分离菌株FC(BME1708)为对象,利用PacBio RS II平台进行全基因组测序,分别使用RNAmmer和tRNAscan-SE软件对菌株基因组中的rRNA和tRNA进行预测,并对测序基因序列进行数据分析、基因注释、耐药性及毒力因子分析。结果测序组装后结果显示,该菌株基因组大小为2934454 bp,其中包含5个双股环状质粒DNA、61个tRNA、12个rRNA,蛋白总数为3151个。耐药性及毒力因子基因预测结果显示,该菌株对庆大霉素、链霉素、β内酰胺、青霉素、四环素、万古霉素等27类抗生素耐药,存在cyl、esp、ace、gel、efaA等82个相关毒力因子。结论已将本次分离的粪肠球菌基因组测序结果登录于GenBank(登录号:CP028835.1),该实验结果将为后续致病及免疫调控机理研究,以及防控策略的制定提供了可靠的生物信息数据。
Objective To sequence Enterococcus faecalis isolated from dairy cows with mastitis in Inner Mongolia and to predict and bioinformatically analyze its genomic characteristics.Methods This experiment is based on the FC strain(BME1708)of E.faecalis that was clinically isolated by the Inner Mongolia Autonomous Region Engineering Technology Research Center for Prevention and Control of Pathogenic Bacteria in Milk using the PacBio RS II platform for genomic sequencing.The software RNAmmer and tRNAscan-SE were used to predict rRNA and tRNA in the strain and to analyze data on the gene sequence,to genetically annotate it,and to analyze drug resistance and virulence factors.Results Sequencing indicated that the strain was 2934454 bp in length and that it contained 5 double-stranded circular plasmid DNA,61 tRNAs,12 rRNAs,and a total of 3151 proteins.Prediction of drug resistance and virulence factors indicated that the strain was resistant to 27 types of antibiotics such as gentamicin,streptomycin,β-lactams,penicillin,tetracycline,and vancomycin.Eighty-two related virulence factors were identified,including cyl,esp,ace,gel,and efaA.Conclusion The genome sequence of E.faecalis that was isolated in this study has been registered in GenBank(accession number:CP028835.1).The results of this experiment will provide reliable bioinformatic data for the follow-up study of the pathogenicity of E.faecalis and immune regulatory mechanisms as well as for the formulation of prevention and control strategies.
