应用系统进化方法评估徐海鸡遗传资源

Evaluation of Xuhai Chicken Using Phylogenetic Inference

摘要 利用简化基因组SNPs数据分析徐海鸡及周边地方鸡种遗传多样性,为徐海鸡的保护和利用提供支持。收集徐海鸡等13个地方鸡种血液样品,提取基因组DNA,应用简化基因组测序技术进行SNP分型,获取群体遗传学参数,并以邻接法、最大似然法、贝叶斯法构建系统进化树。结果显示:徐海鸡基因组SNPs观测杂合度为0.18,期望杂合度为0.28,在受试地方鸡种中品种内遗传多样性属于中等程度。Mantel测试表明遗传距离与地理距离呈现正相关(P<0.05)。系统进化树显示多数地方鸡种间存在明显界限。研究表明:徐海鸡独立成枝,与其它地方鸡种存在遗传上差别;地方鸡种之间存在有限的基因流;与最大似然法、贝叶斯法相比,邻接法更适合利用简化基因组数据构建系统进化树。 This study aimed to interpret the genetic diversity on Xuhai chicken and other indigenous breeds with GBS simplified genome sequencing approach,to provide the supports for conservation and utilization of Xuhai chicken genetic resource.Blood samples from 13 indigenous breeds including Xuhai chickens were collected to extract genomic DNA.After genotyping with GBS sequencing technology,population genetic parameters were obtained.Phylogenetic tree was reconstructed with neighbor joining,maximum likelihood and bayesian.The observed heterozygosity and expected heterozygosity of Xuhai chicken arrived at 0.18 and 0.28,respectively,indicating a middle level of genetic diversity compared with other 12 indigenous chicken breeds.Mantel test suggested net genetic distance was proportional to geographical distance(P<0.05).Phylogenetic trees revealed most breeds were clearly distinguishable.The results suggested that Xuhai chicken was independent and differed from other indigenous chickens.There was limited gene flow among indigenous chicken breeds.Compared with the maximum likelihood and Bayesian method,the neighbor joining method was more suitable to reconstruct phylogenetic trees with simplifying genomic data.
