RNA-seq技术开发刺五加目的基因SSR标记 被引量:2

Development of SSR Markers of Target-Genes in Eleutherococcus senticosus by RNA-seq Technology

摘要 刺五加是中国珍贵的药食两用植物,果实和根部富含多种生物活性成分。本研究基于刺五加果实、根、茎和叶的转录组测序数据,利用Trinity软件共组装86315条Unigene。利用MISA软件在所有Unigene中共检测到12096个SSR位点,分布于10333条Unigene中。优势重复基序为单核苷酸,占总SSR位点数的40.37%;其次为二核苷酸,占总SSR位点数的35.79%;三核苷酸占总SSR位点数的21.11%。AG/CT是二核苷酸中最多的重复类型(17.96%),三核苷酸重复类型以AAG/CTT为主(5.83%)。根据Unigene注释,挖掘到与刺五加品质(皂苷,SOD,维生素,糖,酸,脂肪酸等)相关功能基因序列,利用Primer3.0软件设计了107对目的基因SSR引物,以刺五加叶片的基因组DNA为模板对这些引物进行有效性验证,其中56对引物能扩增出清晰条带。开发的目的基因SSR标记为刺五加种质遗传多样性分析、指纹图谱构建和果实品质性状关联分析提供有效标记。 Eleutherococcus senticosus is a precious medicinal and edible plant in China.Fruits and roots are rich in various biological active ingredients.This study was based on transcriptome sequencing data of fruits,roots,stems and leaves of Eleutherococcus senticosus,and 86 315 Unigenes were assembled using Trinity software.Using MISA software,a total of 12 096 SSR sites were detected in all unigenes,distributed in 10 333 Unigenes.The dominant repeat motifs were single nucleotides(40.37%of the total SSR sites),followed by dinucleotides(35.79%),and trinucleotides accounted for 21.11%.AG/CT was the most frequent type of dinucleotide repeat(17.96%),and the trinucleotide repeat type was AAG/CTT(5.83%).According to the unigene annotation,various functional gene sequences associated with Eleutherococcus senticosus quality(saponins,SOD,vitamins,sugars,acids,fatty acids,etc)were discovered.Using Primer 3.0 software,107 pairs of target gene SSR primers were designed.Genomic DNA of Eleutherococcus senticosus leaf was used as the template to verify the validity of these primers,among them,56 pairs of primers amplified the clear bands.These targeted gene SSR markers would provide effective markers for genetic diversity analysis,fingerprint construction and association analysis of fruit quality traits of Eleutherococcus senticosus germplasm.
