β-内酰胺类抗奶对犊牛瘤胃菌群差异基因表达及代谢的影响

Effects of β-Lactam Antibiotic Milk on Differential Gene Expression and Metabolism of Rumen Bacteria in Calves

摘要 为探究抗奶对犊牛瘤胃菌群差异基因表达及代谢的影响,选取45头3日龄左右、体重40 kg±5 kg的健康荷斯坦犊牛,随机分为3组,分别饲喂巴氏消毒抗奶(B1)、抗奶(B2)和无抗鲜奶(B3),于60(T1)、90(T2)和180(T3)日龄,每组选取6头采集瘤胃液,构建犊牛瘤胃细菌宏基因组文库,并使用illumina MiSeq测序后通过NOG、KEGG和CAZy数据库进行生物信息学分析和功能注释。结果显示:(1)9个样品在eggNOG数据库中比对共有86 145条基因得到了相应的功能注释;CAZy数据库在9个功能类共获得33 980条注释;在KEGG通路注释得到1 905条。(2)T1-T2、T1-T3、B1-B2和B1-B3四组分别含有318、1 398、30和24个差异表达基因(DEGs)。T1-T2组和T1-T3组DEGs在细胞周期及氨基酸生物合成代谢途径中明显富集,其中细胞周期代谢主要的DEGs为糖原合酶激酶-3β基因(Glycogen synthase kinase-3β,GSK-3β);周期蛋白依赖性激酶2基因(Cyclindependent kinase 2,CDK2)和周期蛋白依赖性激酶7基因(Cyclin-dependent kinase 7,CDK7)。(3)试验共检测到6类抗生素抗性基因,共19种基因型。进一步分析抗生素耐药性产生机制,其中由外排泵(Efflux pump)引起的所占比例最大。说明牦牛随日龄的增加瘤胃菌群丰度提高,瘤胃菌群中的差异表达基因GSK-3β、CDK2和CDK7可能影响犊牛早期生长的乳脂代谢。 The purpose of this study was to investigate the effects of anti-milk on the differential gene expression and metabolism of rumen bacteria in newborn calves.Forty-five Holstein calves of 3-day-old and weighted 40 kg±5 kg were randomly divided into 3 groups,which were fed with pasteurized milk containing antibiotics(B1),milk containing antibiotics(B2)and fresh milk(B3).At 60th(T1),90th(T2)and 180th(T3)days of age,each group selected 6 calves to collect rumen fluid.Six calves were selected from each group,and the rumen bacterial macro genome library of rumen calves was collected.After being sequenced by illumina MiSeq,bioinformatics analysis and functional annotation were conducted in NOG,KEGG and CAZy databases.The result showed as follows:①nine samples were compared with 86 145 genes in the eggNOG database for functional annotation;the CAZy database obtained 33 980 annotations in 9 functional categories;and 1 905 annotations in the KEGG pathway.②the four groups of T1-T2,T1-T3,B1-B2,B1-B3 contained 318,1 398,30 and 24 differen-tially expressed genes(DEGs).DEGs in the T1-T2 and T1-T3 groups were significantly enriched in cell cycle and amino acid biosynthetic metabolic pathways,and the main DEGs of cell cycle metabolism was glycogen synthase kinase-3β(GSK-3β),cyclin-dependent kinase 2(CDK2)and cyclin-dependent kinase 7(CDK7).③A total of 6 antibiotic resistance genes and 19 genotypes were detected in this study.Furthermore,the mechanism of antibiotic resistance was further analyzed,among which the proportion caused by efflux pump was the largest.With the increase of day age rumen bacteria abundance increase,rumen bacteria differentially expressed genes of GSK-3β,CDK2 and CDK7 may affect the early growth of calf milk fat metabolism.
