陆地棉转录组耐盐相关SNP挖掘及分析 被引量:6

Mining and Analyzing of SNP Related to Salinity Stress in Transcriptome of Upload Cotton(Gossypium hirsutum L.)

摘要 为了挖掘陆地棉可能与耐盐性相关的功能SNP,本实验以耐盐陆地棉品种中9409为材料,从对照和盐胁迫材料的叶片转录组数据检测SNP,并进行GO和Pathway注释。从对照(ck,c)和处理(salt-treated,s)中分别检测到SNPc(对照中的SNP)12 659个、SNPs(处理材料的SNP)16 871个,其中对照特有SNP(SNPc-only)2 102个,盐胁迫后样品特有SNP(SNPs-only)4 547个。GO注释分析发现gene^(SNPc),gene^(SNPs),gene^(SNPc-onl)y在分子功能、细胞组分、生物进程富集的比例基本一致,而gene SNPs-only在每个分类中的基因比例都明显大于前三个。Pathway分析表明,gene^(SNPc),gene^(SNPs),gene^(SNPc-only),gene^(SNPs-only)显著富集的通路也不完全相同。以磷酸肌醇代谢途径和茉莉酸信号途径为重点,qRT-PCR(Quantitative Real Time PCR)验证通路中的差异表达基因,并初步分析这些基因上SNP的位置、酶切效应以及是否会导致氨基酸变异。 In order to mine SNP related to salt tolerance probably, we chose salt-resistant upland cotton(Gossypium hirsutum L.) variety 'zhong 9409'as materials. Tanscriptome profiling of cotton leaf subjected to salinity and water were detected SNP and then GO and pathway analysis were used. 12 659 SNPc(SNP in the control) and 16 871 SNPs(SNP in salt-treated sample) were identified in the control(ck, c) and salt-treated sample(salt-treated, s), respectively. And the number of SNP existed in control sample only(SNPc-only) was 2 012, while there were 4 547 SNP only existed in salt-treated sample(SNPs-only). GO analysis found that gene^(SNPc), gene^(SNPs),gene^(SNPc-only) had the similar proportion in each of molecular function, cellular component, biological process, but the proportion of gene^(SNPs-only) was larger than that in each of the three GO groups. Pathway analysis showed that the pathways, in which gene^(SNPc), gene^(SNPs), gene^(SNPc-only), gene^(SNPs-only) were enriched significantly, were not entirely the same.q RT-PCR(Quantitative Real Time PCR) was performed to identify the differentially expressed genes of the pathways in phosphoinositide metabolism pathway and jasmine acid pathway. And the location, enzyme digestion effect and amino acid variation of SNP in these genes were preliminarily analyzed.
